You have to research Improved Command & Control in the Logistics Tree before you can build a Sector Command HQ.
Building a Sector Command HQ in a colony allows you to appoint a Civilian Administrator leader as a Sector Governor. One quarter of his bonuses, like mining or factory production, apply to all colonies in the sector, in addition to the colony's governor's bonuses. For example, a Sector Governor with a 20% bonus to mining will boost mineral production in all colonies in the sector by 5%.
